Paper towels right off the roll are sanitary, so you could have dried things with them. I have done that many times without a problem. I have also used duct tape to hold the stopper in the carboy.

Going past alcohol tolerance
If it's truly reached it's tolerance, then no. But almost any yeast has more alcohol tolerance than the manufacturer typically lists, so you may be OK.

The general recommendation from award winning meadmakers is to use neither heat nor campden.

mead - is shaking the bottle necessary
I've never heard of such a thing and it's hard to believe that "sweetness" could stratify. I've never seen that happen with any beverage. So I'd say no, it's not to be expected.
