While it's possible that they use a different strain for bottling, more than likely it's the primary strain. Most breweries I'm familiar with have so much of their primary yeast around that they often have to dump the excess. It simply doesn't make sense for them to keep another yeast around.

I'd recommend you buy the book. The website is the first edition. The 3rd is now in print and John is working on the 4th. There's been a lot of corrections and new info since the online version.

I use a MixStir to thoroughly mix the beer. Shaking the fermenter helps a bit, but it's hit or miss as to whether you'll get complete mixing.

Ah ha! That's what I thought! what you have is a case of incomplete mixing. The wort, containing sugar, is heavier and sinks to the bottom of your fermenter. when you take a reading you get the weaker, watered down wort on top. It's very common.

Bubbles are an absolutely inaccurate way pf predicting fermentation. Bubbles can be released by temperature changes or other things. The only way to know if fermentation is complete is to take specific gravity readings. when there is no change in specific gravity, fermentation is done no matter what the bubbles are doing.
